I can at least confirm that the city plan in isolation probably isn't causing the running around, I used starlight as an outpost pre-4.1.0 and my soldiers animated normally. So I would guess either it's an interaction involving the new framework in 4.1.0+ or theoretically a change in the city...
I'm playing as the institute faction pack. All of my soldiers seem to be running around my outpost somewhat nonsensically, back and forth with no real clear destination. They also all have their weapons out. Is this intentional, i.e. are they "patrolling"?

You need to have at least two outposts to “undo” one of them. If you make a second outpost, you should see the option “dismantle outpost” when activating the war desk map at one of them. I’m not sure, but you might not be able to dismantle the “main” outpost without changing the main outpost...
