Question Workshop Menu Missing and Merged

I need some help in troubleshooting an issue.
Right off the bat I suspect this is an incompatability with another mod or an addition of one...

So last night I was heading back to sanctuary to finish off a damn concrete wall when I noticed 2 things:
1) A prewar house (PC's house) that I had uttterly scrapped down to the foundation had returned and was now sitting inside my beautiful wood multi-story complex. I suspect this is because I disabled a scrapping mod maybe but i dont recall which.
2) (And this is the main one...) The 'Manage' and 'Transfer' options were gone from the workshop workbench. Activating the workbench initally brought up a broken Transfer UI (navigation between the player and workshop inventroy now donw by left and right click, no transfer all junk option, UI button hints mostly missing) and then ON TOP of that transfer UI I got the settlement building UI along the bottom.

Now, practically, I can use another workbench to acces the settlement resource pool and offload junk, since it's apparently shared, but something is obviously broken here.

The most recent mods added are:
1) Malborough Mansion (custom cell,has a workshop, cloud storage to other player homes by the same author).
2) Survivalist Bus (again, custom interior cell, has a workshop, mobile player home and low key awesome).
3) Basement Living - Bunker and Basement Player Homes (custom interior cells accessed by craftable bunker hatches added to the workshop. Each cell has its own workshop that shares resources with the 'host' settlement. I suspect this one the most.
4) I enabled 'Scrap Everything' again to try and clear up one of my Red Rocket settlements but I flushed my saves and loaded backups without this mod active and the issue persists. I do hear that 'Scrap Everything' seems to break a lot of mods but damn it...I have rubble that needs to be cleared.)

There are other mods too but nothing that touches the workshop I'm sure.

I would like to see about fixing this issue rather than voiding this whole save. I run SS1 for the plots, I'm starting to think scrapping default buildings and breaking precombines is a bad thing so I'll likely remove any 'scrap whole building' mods.

I'm open to suggestions and fixes XD

Scrap everything mods are very much a bad thing but if you remove them mid-playthrough that is probably going to break your save. Fallout 4's engine is not designed to handle removing mods in the middle of a playthrough and that will usually cause corruption in your save files.

Scrap Everything was added, I suspect, after whatever went wrong happened.
I think the addition of more settlements (and thus more workshops and whatever IDs and tables they belong too) has pooched WSFW. I dont usually take out mods once they're in, but I do add mods mid-game a fair bit.
