SS2 and we are the minutemen, avoiding sanctuary for SS2 quests.

Is anyone running We are the Minutemen and SS2 together? I am and haven't had any trouble so far. Has anyone had any problems with this mod?

Also, I believe I'm going to start a new play when the patch comes out tomorrow because I can no longer stand sanctuary. I don't mind doing the first minutemen quests there but I've just seen the place too damn much, not to mention triangle of death issues ( Though I've been lucky so far with that). How do you do the SS2 quests somewhere else other than Sanctuary? Do you just build that first tower somewhere else other than sanctuary? I was thinking Tenpines or drive in.

Yep, the mod considers the "main settlement" to be wherever you first build a vanilla Recruitment Beacon (as long as it's in The Commonwealth - Nukaworld and Far Harbor aren't counted). I use Starlight for it myself - all that empty, reasonably flat space is good for building all the plots the questline asks of you, and scrapping all those cars does give a decent amount of Steel to start you off too. Plus the only 'requirement' to use Starlight is killing a couple Mole Rats and lockpicking the door to the little shed where the Workbench is.
Still worth at least running through Sanctuary on your way out of the Vault to grab the magazine for the 'free' materials, though.
 
I am running we are the MM and SS2 with no issues yet.
But I have not taken the castle yet, but do have preston as a follower.

Good for you. I like Preston, regardless of what anyone says. I do think Bethesda could have implemented this otherwise great character a little bit better.

I have a question about load order. I'm using Vortex. Is there an easier way to alter load order other than using the mods menu in game?

Go to the plug in tab and up top there is a section for rules. You can tell what to load after what there.
 
I generally add WATM after I have taken the Castle. WATM changes the number of MM radiants from 3 to 1. Sometimes this can cause issues with the first couple of quests Preston gives you. If you do it this way, make sure when you add it, it doesn't change your existing load order. (i.e. make sure it loads last)

I started my playthrough with WATM without realizing the changes made to the number of radiants (my fault for not RTFM) and was frustrated I couldn't walk up to a settler and have them give me the quest to claim the settlement. I fixed the problem by going into FO4Edit and restoring the original value.
 
If you use @msalaba method install it but don't activate it until after the castle cause then It already got a mod index. And never ever uninstall a mod mid game. If it sucks just deactivate it don't uninstall it. It will change your load order.

See image below for where it is located. WATM changes the value from 3 to 1. I simply restored it back to 3.

I spent about an hour not really finding where WATM made the change. I ended up downloading and examining a mod that bumped the number of available radiants upto 50. The things we do in order to try and make things just right.

I have "MMP4APA - Minuteman Paint for ALL Power Armors" on my personal list here of "check for these in people's load orders, may cause problems" but I cannot remember exactly why.
I really should've written that down when I made this list...

Just chiming in to say that I've had no issues running WATM with SS2 on multiple playthroughs. I remember reading comments about crashes in Concord but I've never experienced that myself.

I don't have any of the mods mentioned by Oscar R Fry, though, so can't comment there. FWIW, I think WATM does an excellent job of visually revamping the MM by itself without needing any other mods.

Same here, although I wait after Old Gun to actvate WATM , Militarised Minutemen and a rebuilt castle. You can change the value for radiant quests using XEdit (
