I notice the minutemen flag is frequently missing from the City Planner Desk, while other flags are there, including Valetine's, Robco, BOS, American flag, etc. I am only able to have it in Sanctuary, Castle and Crop Manor.
Getting around it:
ROTC changing flag.
If the flag you want to use does not exist in the City Planner Desk, do this:
1. Assign the particular leader whose default flag you want to use, say, Preston for the Minutemen.
2. Save or Quicksave the game.
3. Reload the latest saved game Quicksave you did earlier.
4. If the flag you want is still not shown, exit the the workshop menu (if your menu is activated), get out from the boundary of this particular settlement or fast travel somewhere.
5. Go back inside this particular settlement, revisit the City Planner Desk, and the flag of your leader, say, Preston for Minutemen, should already be available for choosing. Choose the flag. Save the game.
6. Remove Preston for the original leader (if you want to use Preston and Minutemen flag for another settlements.
7. I usually console code back Preston to my location after this exercise as he is no nowhere to be found nearby.
Extra steps, such as the use of Place Everywhere, will be necessary for some settlements, such as Jamaica, as the the Desk is outside the settlement boundary.
