There's no way a powerful raider organization would allow any other faction to survive. Make it so the storyline allows the raiders to eliminate all main factions, finishing the main game.

I disagree, the institute wouldnt mind raiders around in the surface if they can make a deal with them. I can also see raiders making a deal with some of the main settlements (like DC and good neighbour) that they will leafve the settlements alone in exchange for a tribute and autorization to trade.
Theres also the possibility that the player goes in a great raider khan route, becomes too powerfull to be stopped and the factions just accept it as a thing sending tributes to avoid being sacked or slaughtered.
The raiders may also decide not to destroy them but to milk them onstead by making sure they still alive but too weak to resist so they can sack periodically. And finally they can choose some factions for a non aggression pact in wich they ignore each other and trade, but the raiders attack evberyone else.
The end of this is too far ahead to make any definitive promises. I will simply say we have an ambitious roadmap for the conqueror plot and leave it there.
