Itm = identical to master wont specifically hurt anything can be cleaned, sometimes shouldn’t be cleaned. I’d guess in this case you can clean it no problem though. The only real issue is loading a mod with itm’s after a mod that changes those parts will then rechange back to how it was.
the games dlc has a bunch of these errors as well just means stuff got left over from editing and packed into the file happens with almost every file packed by the creation engine.
loot will specifically tell you if it shouldn’t be cleaned though so if it’s saying to clean it it should be good to go.

I know that WSFW needs to load after FO4UP for some things (city plans for example) to work correctly.

It can yes but the unofficial patch doesn’t change every aspect of the game so I’m not sure what if any changes this could have. Honestly I’d just run it through the cleaner or the auto clean and call it a day. I know kinggath keeps his stuff inline with the unofficial patch though so it doesn’t conflict is last thing I remember hearing about it.
skyrim is more my cup of tea when it comes to xedit stuff though so wouldn’t call myself an expert.
