Which mods can I merge?

Can I merge Sim Settlements 2 chapters 1 - 3? Can the add-ons be merged into the chapter 1 mod or do they have to be separate? If I merge the add ons, can I still download and use the city plans, or will the city plans not recognize the modded add-ons?

I do not recommend it. Most of our add-ons and the chapters all talk to each other by searching for the direct file names - which would be the plugin name - in order to enable and disable various content depending on what someone has installed. If you merge the files, that will most certainly break. It will also likely break any add-ons to merge add-ons as SS2 registers the filenames of the add-ons and checks for changes in the globals related to those file names to see if new content has been added/updated.

Also, it just occurred to me that for these same reasons it will probably break City Plans as city plans store the name of what objects were placed where based on the file name the asset comes from and the formID - so if you merge them, that also won't work.

On that line of thought. What about compacting the form IDs of the add-ons and flaggin the ESPs as ESLs?
 
Do you mean fully converting them to .esls or changing them to .esl-flagged .esps? In either case there may be challenges if the add-on is updated.
Just changing them to .esl-flagged .esps? (Edit; But I would probably have to compact the ID forms of most of them in xEdit before it would allow me to flag them as ESL)
