Same thing happened to me - I installed one add-on (ours, Wasteland Venturers) and NMM asked if I wanted to update another (MrJoseC's Always Free). I really don't know, but think it's an NMM bug. After some trial and error, I had to add some custom ordering rules to a few mods. It works in general, but sometimes you just need to nudge it.Me too, only loot messes me up sometimes too.

Scrap Everything is one of the mods I have special rules for. It gets sorted to the bottom of the list, but it breaks Red Rocket Settlements, so there is a another custom rule I have to place that after Scrap Everything. (FYI the bug is that it overwrites the Red Rocket Cambridge Location data, making it impossible to assign anyone to the settlement)That's a good ides! I will look into doing that. It like to move my personal mods around and scrap everything which must remain at the bottom.

It doesn't conflict with a vanilla install - but mod added settlements work better after scrapping mods. I'm not entirely sure why the cell needed editing by scrap anywhere, but it was probably to make unscrappable items, scrappable.Ever wonder why a "scrapping" mod would ever overwrite a location data set?

I am still on the 1.5 release, as 1.6 was buggy, but if you haven't already, clean any settlement mods you have. Otherwise, I saw no further conflicts as long as it is after scrapping mods.I actually do appreciate knowing this in any event. Times are such a settlement doesn't show up in the list when I want to "move" settlers. I haven't build at the Cambridge RR so I haven't noticed.
Any issues with the Fort Hagen RR? I have noticed phasing in and out of shelving and such. Maybe this is another scrapping mod issue?

For best results I have:Release of? RR Settlements or Scrap Everything? I went backwards from the scrap everything Ultimate because game became very glitchy with that update.
I have the latest RR... maybe go back.
