Sanctuary Linked with Egret Tours Marina

For a while now (start of the playthrough) my Sanctuary has been frozen progress wise, no new residents come and no improvements have been made. I have tried refresh city multiple times and this has had no effect, today I have placed down a city planners desk at Egret Tours Marina and have found it seems to be oddly linked.

The leader is the same as well as the city's level and progress even though no changes have been made to Egret Tours Marina apart from talking to Phyllis and convincing her to join the Minutemen.
I have Sim Settlements - Vanilla Leaders also installed now but experienced the bug first before it was installed had have tried going back to a companion like Codsworth.

If I press View City Details on Egret Tours Marina it says:
Welcome to Egret Tours Marina
Design: RotC: Sanctuary Hills
As seen in one of the attached screenshots.

This can be resolved by running the Rebuild Local Data tool in the holotape.

Hello again, thank you for the help and reply.
It's probably just me missing it in which case I'm sorry but I don't see this option in the tools section of the Holotape. Does it have a different name in the latest version? Which I have updated to.

I believe it's under Tools > Configuration Tools (Probably need to reorganize this menu again - it's getting too big!)
