i just started a new character and as i was doing my thing, a window poppped up said something about lost files that they needed to be ressurected or something...what is this? this is the first time ive seen this. Does it have something to do with the Fast Start - Skip Sanctuary Prologue mod?

SS2 has to do a lot of "initialisation" in the background when you first start it up, and it has checks to see if it all worked - the message in your screenshot is it saying it did work after all.
Using any "fast start" or "skip prologue" mods seems more likely to cause those messages to come up, in my experience, but as long as you got the one showing in your screenshot, you should be fine.

I have looked into this issue before and there should be no possible way my fast start mod should cause this. (It could be a power of Todd thing...) That mod does not modify anything SS2 requires to startup.

When SS2 starts for the first time, it starts a timer. (Its between 5 and 8 min.) When the timer expires, it checks if SS2 finished initialization and registering any installed addon packs. If not, you get the error message. SS2 then forces the initialization to complete. If successful, you get the message pictured above.

It has been hypothesized this is caused by having a lot of addon packs installed, but nothing has been proven.

tl;dr - As long as you receive the "Resurrection Complete" message as pictured above, there is no issue.
