This classic issue.

I had my HQ set up to automate, and it managed to get to 35 workers before I hit a wall. I unlocked the office level, and that is when issues started. Prior to this, because of the automation, I wasn't certain if the issue was present - however, if living quarters were being built, then ostensibly the issue wasn't present.

I, like many others, scoured the forums for a potential fix. As far as I can tell, there's been no firm resolution, and the possibility my save is irreparably compromised is a dampener on the otherwise outstanding experience. I am hoping someone out there has managed to force the HQ to heel. I have tried all listed suggestions, such as travelling, waiting, using the elevator etc. I rolled back to a save prior to taking over the HQ to see if I would be able to start fresh. While I was able to build and operate normally during the tutorial builds, as soon as those were over it fell apart, and this dreaded message popped back up.

The message pops up whenever I do anything involving facilities and rooms - whether that be cleaning or otherwise. However, with the cleaning, even though the message popped up - the cleaning was still performed.

However, no option comes up in the command menu to build anything in newly cleaned rooms. If I go to the panel directly, I get the message. If I try to change the purpose of already constructed rooms, I get the same message.

Now, I regularly install new mods - mostly weapons or armours. I went through my recently installed mods and disabled them to see if they were perhaps causing a disconnect, but no dice.

I very briefly was able to build rooms on the office level - in fact, I was able to construct exactly one living quarter. I closed the command menu, not wanting to tempt fate - I should have kept it open, as when I re-opened it, I no longer had the option to construct anything (although, they could have all been options for the one randomly functional room on the office level).

I am going to keep automation on, turn on god mode, and let my game afk for awhile to see if the automation allows them to do anything. I am aware my willy nilly installation of mods probably completely borked my save. Unfortunately, there is so much content that restarting on a new save and then getting to HQ isn't feasible. I'd hate to get all the way back to HQ just for this to happen again.

I would also like to echo what others have said, and suggest a Chapter 3 Lite version, or a simplified HQ system. I am happy to just watch the HQ improve overtime, I don't need to micromanage it. As it stands, I am effectively locked out of continuing as I cannot complete any projects to continue Rise of the Commonwealth.
 
I was able to do upgrades and other things - just nothing involving room construction. Supplies were definitely not an issue.

I did have an item sorter installed, but disabled, long before I even reached the HQ. It was working fine right up until it wasn't, when I unlocked the office level - so some weird interaction there borked everything up. Resetting to pre-hq battle didn't fix it.

I went in and pruned a bunch of mods, getting my list down. Unfortunately, the issue appears to still be persisting.

Could it have been script lag finally catching up with me? I had unlocked almost all settlements, if not all, and had a levelled city plan going at all of them.

I am pretty close to just writing off this save. If the quest skipping works, perhaps I'll start a new game and just skip back to where I was. It would mean playing through the rest of the game again but at least I won't have to go through all the settlement building again. Is there a specific skip path to get back to this point with optimal results?

Edit: Tried updating the item sorter I had disabled long ago to see if that could potentially kickstart things, but alas, nothing changed. The fact the HQ worked perfectly fine right up until a certain point leads me to believe I have suffered the same fate as others, and that the save/character was permanently condemned. I'm going to make a new character and see if quest skipping works, although it seems any skipping around the HQ just leads to an immediate quest break as the required things (settlements, characters assigned to roles, etc) just don't exist.

Quest skipping works pretty well actually, up to a bit into chapter 3. Still have to recruit NPCs and build up settlements (manually or city plans), yeah.
The "no options" bug was something that I don't think anyone ever figured out, though I wouldn't be surprised if it's sorter related too (and in that case, just exclude the SS2 stuff from it - check the thread msalaba linked). But it'd be odd for it to show up so late. So maybe it's something different. What mod version are you playing on? Does automation not work?
 
I was playing on 3.3.1 when the break happened, then updated to 3.3.3 in hopes that would resolve my issue.

Looking at my downloaded mods, the ones I downloaded between functional and non-functional states were:
  • Useful Crank - Laser Musket doesn't require ammo
  • Laser Musket Overhaul
  • Automatic Laser Musket Redone - Framework
  • Pipe Carbine - Rat Runners Arsenal
The following mods I downloaded in the same time frame, but I'm not sure if they were before or after HQ broke.
  • Long Save Bug Fix
  • Tumbajamba's Minuteman Ranger Outfits
  • Tumbajamba's Minuteman Ranger Outfits - List Integration and Tweaks plus Robco Patcher
  • same mods but for heavy kevlar
I only noticed the HQ had broken sometime after I unlocked the office level, as I had cleaned many of the rooms down there but nothing was being built automatically after the main floor had been pretty much maxed out. The last thing the HQ did automatically on its own was repair the fountain.

I did notice there was an active attack on my HQ, so I tracked it and went to the location, but nothing was there. Reloading from that save I get the message that the save file is corrupt. That seems like fairly definitive evidence that the save is unsalvageable, but perhaps if there's anything on the above list that jumps out at people as triggering something like this, it'll help others.

EDIT: I'm further pruning my list of bloat and probably going to reset and skip to whichever quest has you make a settlement at Murkwater Construction to kickstart a new playthrough. One particular mod I have now learned is a menace is AWKCR, which has caused me no shortage of headaches (like removing all bos decals???). My prevailing theory is HQ's ability to call up items for rooms became irreparably damaged once the office floor unlocked, perhaps from the long lost remnants of an item sorter or from naming conventions being changed elsewhere. I have seen others say a new game with the exact same mods installed let them use the HQ again, so will report if the same is true for me.

SS2 should have no issues with weapon and armor mods.

If you are removing mods, note that FO4 does not support the removal of mods during a playthrough. (source Bethesda)
If you remove mods, you will need to start a new game.
 
Doing it now, I've realized that the power distribution room got built when leaving it on automatic with the settings you've recommended (which was something I couldn't build before because if the glitch). Thanks for the suggestion, I'm just hoping it manages to stay a work around and doesn't become an issue going further into the story
 
UPDATE: I started a new game and skipped to when you first meet Stodge and all of them. Took awhile to get back to the HQ. After pruning my mod list down to a more modest 162, it would seem my HQ is functioning normally again. I have it set to automated, and the only time I've seen "no options were sent to be selected from" was when I tried to change the room purpose for the living quarters next to the player room.

However, this was how it was on my last playthrough. It wasn't until the office levels unlocked that things broke. But so far, so good!

One big change I've noticed between playthroughs, is that even when it was automated before, when I set facilities to clean something they went and did it. But now, I'm prompted for a room purpose when I do so.

I'm assuming what is happening for you is you do not have enough resources to build.
Try changing your HQ settings. I have found the following allow HQ to mostly build without issue if you are not interested in HQ gameplay mechanics.

If this doesn't work, are you using an item sorting mod? They can cause issues with other mods.
i just use TGM and build it in a day or 2 cuz HQ is totally bugged out
 
ADDITIONAL UPDATE:

I have unlocked the office levels and everything is functioning properly as far as I can tell. I'm going to leave automation on, but they are definitely now doing things with the office level rooms rather than just leaving them. I can now pull options for every room in the HQ, whereas before I couldn't do anything but upgrade previously installed rooms.

Can't say what caused the break, but it was a for the entire save. Maybe save bloat? New game seems to have resolved the issue.
