Question Issues in Vassals/Perma-Kneeling Issue

Hiya, posted this on Nexus, but thought I might have better luck here, just having a couple of issues.

My first one is that 2 Settlers in one of my Outposts have been stuck in the kneeling position as if I've taken them hostage. Weirdly, they are currently situated in a non-prebuilt Abernathy Farm that joined my side peacefully. I originally sent them there from Red Rocket Truck Stop, which I did take in a Vassal takeover. However, even weirder I believe is that these people have somehow worked their way into my army, and I can now change their roles. Rather interestingly, if I change them to patrol, they wander between my settlements. However if they're not moving - as in, not in the process of being assigned, or on patrol - then they're kneeling and telling me someone's going to kill them.

Perhaps connected to this - when I took over Tenpines Bluff as a Vassal today, the same kneeling thing happened with all of the survivors. Two of them, those named Steve and Tiny Tenpines, the named folks (which I'm sure is from another mod), aren't stuck after assignment, but the other guy was stuck, and then suddenly transformed into a captive on my Conqueror HUD. I'm not sure if this was meant to happen, as I definitely didn't choose to take captives, and I'm siding with the Minutemen. This guy is not part of my squad, and I can't reassign roles, although I'm able to move him to other settlements.

Is there any way to fix these guys and stop them from kneeling and moaning?

The second problem is that after taking Tenpines, the flags on the Martial Plots are stuck as Children of Atom flags, who I took the settlement from. Is there any way to make them Minuteman flags? I have faction skins on, and have tried to manually change the skins through ASAM sensors, but it doesn't work. It's not the end of the world, but I was wondering if there's any way to fix this?

Edit: Adding a bit more info here. At some point during the game, I took Hangman's Alley from the Gunners. I ran it as a regular settlement for a while, until some Gunners spawned in the alley. Lovely bunch, even called me General. Weird thing is that they were soldiers spawning in a non-Conqueror settlement. I've converted it into an outpost for the Minutemen now, and the settlement now recruits Minutemen, but like Tenpines Bluff, is still flying the Gunners flag. Oberland Station, which I took from the COA, is also flying a COA flag.

Absolutely any help at all would be really appreciated.
