I installed Lily as Sanctuary leader after I made a number of changes. I get repeated alerts to (re)build desk/prompts to rebuild city per a plan. I don’t want her to supervise the implementation of a preset city plan. I want her to supervise the implementation of my ad hoc ‘plan’ but without the alerts. Wish there were a config that enabled selection of ‘none’ or ‘diy’ that suppressed the alerts but still conferred benefit-cost associated with selected leader

So, you’ve confirmed what I was suspecting... this is a dormant or nonexistent feature in SS2. Hope as SS2 progresses that DIY settlements don’t get shut out of functional (and maybe even aesthetic) benefits because you want to be more hands on.
And it is not out dated I play with at least one leveling city plan from @Karvoc . So they are not outdated just there are no STOCK leveled plans yet.

Didn’t think outdated or deprecated... doesn’t seem like something KG would do.
I have a mixed feelings about city plans. Pros - Definite time saver and cool to see someone else’s vision. Con - tweaking breaks can create problems

City plans offer me a good boilerplate. I like that all the stock one currently are non leveling. So I can save, throw down a plan, see what it looks like, keep it to tweak, or just reload and ad-hoc. SS2 being so new I am sure I will have many playthroughs over the next few years just trying out different city plan combos like I did in SS1. Some settlements I just like to do myself and others I don't, especially the cramped ones. Leveling city plans are a double edged sword to me. I sometimes don't have the patience to wait till it levels all the way before adding things and it can cause plot overlap issues.

No. Stop it. If you want to do a settlement yourself then you do it yourself.

City plans are for those who don't want to do it themselves.

If you want to make the same effect, then decide to do it in three upgrades but it's already more natural if you update as you need so I'm not sure it would be better. At least not better than how I do it.

City plans having multiple levels are there to kind of cheat the new plots arriving over time. Most people who make them make them with 3 levels but if some people showed interest in one level simple plans I could see it becoming a market too.

Stop it? Check yourself. I said nothing inappropriate, or even remotely negative about city plans

I’ve used and will continue to implement both DIY settlements and city planned settlements

The message about the desk happens with City plans or non city plans with just about anybody on the desk. Just about every settlement I have says that if it has a leader assigned. Since all stock city plans come out the box at level 3 basically I don't even bother with a leader half the time. Or if I do assign a leader the system assigns them to a job too. Which I think might be cause the build a desk message even when you already have one or more. I have had to build up to 4 desks to get this to go away.
 
On my first SS2 playthrough I was using Starlight, as I always do, as my IDEK Master workbench and Caravan station. All my new desks would say they were managing Starlight until I built a second one. Then one faithful day I accidently refreshed the city plan for Starlight, hoping to fix some stuck reporting, and it literally blew up every Logistics Station that was tied to a desk that said it was managing Starlight. I have no idea what happened but it took forever to fix, in fact it just became a new playthrough shortly after this cause nothing ever worked correct after that. This playthrough I have not noticed my desks saying they are managing starlight and I am using it as my IDEK master again.

Interesting.

i re-assigned Lily to a commercial plot (the one with the ASAM demo glitch), and the alerts appeared to go away. per your comment, might not be due to that but due to desk creation. at +4 desks now. fwiw, Lily still shows up in the desk as the leader so I don’t know what actually triggered alert suppression

I have no idea what seems to cause or suppress the issue but I have never had it go away once it starts. I have assigned and re-assigned, multiple ways and once its there its just there for me. For me the only constant is it starts when I change a city plans stock caravan plot to an IDEK logistics station. I am NOT saying the two are related but it seems to be a constant for ME. And I will live with the stupid message to use my IDEK logistic plots.

It's not a dormant or non-existant feature, there are already plans made by people using the levels And the "hope SS2 progresses that DIY settlements don't get shut out of blah blah blah". Stop it. There is nothing in city plans that is extra.

So both parts of what you were suspecting are wrong. The base plans that come with it don't use it but it's mostly a size issue (they have to keep it very, VERY tight to make it possile to release on Xbox) but it's there, can be used and now that the contest is coming back it will be even more used in the future. Those contest (by memory) were always made with the 3 levels in mind. And there is no progression in plans that is extra therefore there is nothing shut off for DIY settlements.
 
Thing is is that SS2 is so new there are bound to be kinks or nuances in the system that don't quite YET do it for everyone. The powers that be are working hard to get us the best experience since Fallout itself. I mean the addition of the questline, its writing, voice acting and overall experience has rivaled the base game imo. As mentioned as more City plans come out most are going to be designed for the city leveling system, but yes I feel there is a major market for the single level plans too. I always use designers choice so the city plans authors vision get shown. If I want some of my own I add it. Or just go ad hoc another settlemnt.

It’s not active and doesn’t currently exist out of the box. Ergo, dormant or non-existent today. That there are plans doesn’t change this

SS2 is a WIP. In context of my comment, hope was an aspirational sentiment relative potential changes KG et al might make to SS2 (eg leveraging city plans in new functional ways), if no changes, no issue

Ok what is a not active feature? Maybe I'm understanding what you mean wrong.
 
My take is that maybe the wiki could use some updating to give more details that are available about what's included vs what's not a feature currently. I mean lets be honest the wiki is a little lacking right now with information that could be updated. I mean even some of the plot info says coming soon when its clearly already there. Like Industrial uses STR as a key skill to boost production etc.

I have city plans from bog standard SS2 and addon. From what I’m (mis)understanding is that said city plans don’t have levels built in. If so, that means city leveling is asleep (dormant, latent, not active) pending being awaken (enabled) by another download

That's correct; the feature is THERE, but unused by the Built In City Plans that come with the mod. Addon Pack Makers can use it now though, and future content will use it. (it's been said that the 'old' City Plans will get converted over to SS2 Soon™)
