I kind of already built up sanctuary before getting involved with SS2 and now I don't want to even make a City Leader because it wants to destroy everything.
Exactly as @Antoine Soverie said, you don't have to actually implement a city plan. Assigning a leader will still give up to 2 advantages and 1 drawback to the settlement, so it can still be useful.

Leader charisma score also has a chance to affect the stats of any incoming settlers, so leaders can prove beneficial that way even if they are just a regular settler who has had a lot of charisma training. But yeah, as @Antoine Soverie said - when you get the question about whether or not you want to tear it all down, select "No." I recommend always doing that because it will also choose a random city plan if you have several installed and if there was one in particular you wanted you probably want to select that one manually.
