Does it matter when I retake settlements?

I'm playing chapter 3 for the first time (and enjoying it). I'm getting on with Troubled waters and am wondering if there's any reason not to recapture some of my settlements. It would give my troops experience and improve the supply situation. But I'm worried that it may mess up later missions. No spoilers please, but advice would be welcome. Thanks

I think I would wait on the settlements. If you have completed Art of War, then maybe just try some random territories to gain experience.
