Yeah, if you have SS and Salvage Beacons installed, it should ask if you want to donate when you place the beacon.

I'm always getting the "Is this for me or for them?" dialog box when I try using a salvage beacon, and I only have 3 settlements under RotC control.

It could be that you need to update your salvage beacons first. The update with the SS support is somewhat recent.

Semi-related: is there a way to remotely send caps if maintenance costs are enabled? I do want a money sink, but I don't want to run around to deposit money all the time.

This might be a longshot but it might be that you are using Radrose Usability Enhancements. There is a bug that disables the pop up in Salvage beacons, allowing you to send only for you. I reported it and he did upload a hotfix

If I understand correctly :), If the settlement is controlled by you, you wont get this option, I believe the option is only for City Planners so you can donate directly to the citys scrap requirements for upgrading.

I have built 12 setllements, 4 are self builds, so the only options I get for those 4 is to drop it in the workbench, however I only ever choose Sanctuary as my IDEK's Logistic Station beacon is in that one but thats me just being fussy.

If I am in a generous mood and my settlers have been carrying out my instrutions to keep their settlements free from dust, then when I pick any of the 8 to donate, the option pops up.
 
That pop-up to donate should come whether or not the place is city plan controlled.
 
I just leant something new, mind you in my defense, I have never choosen the settlements I built
