Question Conqueror / Liberators

Guys, I am playing the Liberators mod with the minutemen. I hold Red Rocket Station as an outpost where I recruit my minutemen and Sanctuary, Abernathy Farm and Star Light Cinema as Vassals. I am using city plans from the City Plan contest. Everything went well as described in the Liberators mod till today patch 4.1.7 for Conquerors. I updated Sim Settlements and Conquerors and after I tried to capture Graygarden and Zamonja Outpost. But for some reason not all of the settlers were bound on their beds. Instead all the robots in Graygarden and one settler in Zamonja turned against me and my minutemen. I killed the settler and Paladin Danse left the party because I killed a civilian who started shooting at me and the minutemen.

Is this a bug and if yes a known one or is this new ? I never had this issue. In common the settlers are bound on their beds and I fight gunners or raiders. This is how I did in Sanctuary, Abernathy and Star Light. But Zamonja and Graygarden some (not all) settlers and all the robots (in Graygarden) turn against me.
 
I updated to 4.1.7 and just started trying to use the new Minutemen Liberator mod and am having this same issue. Civilians break free and turn hostile as I fight the opposing faction, and then my companions leave because I'm hostile to civilians. I got around it once by using the command "KAH" as soon as I aggro'd the enemy faction, but then this didn't work in a Settlement I had already acquired the normal way and wanted to turn into a Vassal (the Civilians all turned against my soldiers and were quest markers as enemies to kill to complete the quest).
 
Edit: This is all before the latest update to Fallout 4, so this may no longer apply to any subsequent mod updates.

Every time I have launched an assault against Graygarden and I already had control of the workbench there, all of the robots went hostile during the assault, but were still essential so they would get knocked out instead of killed, and after the assault was complete they would power back up and be friendly again.

As for civilians and settlers, if there are any synth settlers in there they usually go hostile when you show up to liberate the settlement, so if you have civilians attacking you, it might be worth a look to see if they have that synth component on them to help clear up some issues. For example, you might load up a save and do the assault, and when you arrive and the civilian goes hostile, use the console to disable all the AI so you can run around and check their inventory and such.

Also, all of the turrets in a settlement assault are hostile, but I have had Codsworth leave me and return home when I smashed a turret before it started shooting at me or the assault forces. I'm pretty sure that all robotics in the settlement, including turrets, will be hostile to you during an assault, presumably because the hostile forces there have taken control of them and/or reprogrammed them, but I'm not sure of the coding reason for this.

I think these issues have something to do with the "is murder" flag on a kill, and the various faction relationships that characters have, but I have no idea what specifically causes these things to happen the way they do.

Playing as BoS Liberator and not previously owning Graygarden, I did a Vassal assault after installing the latest patches. This was one of those interesting assaults - me, Danse, 5 BoS Initates and 5 BoS Aspirants versus 3 Power Armored Raiders, 3 Legendary Raiders, 9 other types of Raiders, all the laser/ballistic turrets, and the Graygarden Robots. When it was over, I lost 6 BoS, all the Raiders were "taken care of," and 3 Robots (including Green) and 1 settler were also lost.

PS: It is not clear to me when the assault is triggered which is fine because a little uncertainty adds to the drama. And, in 3 or 4 of my assaults, the assault began before I reached the rendezvous. Graygarden was one of these. Fast travelled from Red Rocket to Jalbert and tried to swing wide around Graygarden to get to the rendezvous at the 2 houses to the west. The assault started when Danse and I reached the top of hill to the north of Graygarden.

This has been a long standing issue before, I think the problem was code backing up and things not running in the proper order.
But I also came here to report the same thing, the soldiers who join me on the liberation assault turn hostile to me after every raid, and if there are any synth settlers they join the defenders, and killing one of them turns the whole settlement against you.
Wondering if anyone has any insight on this (ie if adding the vanilla minutemen faction keyword to the soldiers would fix this?)
 
I have not had my own warriors turn against me, but I have had the following happen plus a workaround so I could keep playing:
  1. The first/second times I vassal assaulted Abernathy with Danse, he started shooting at me early in the assault. The third time I assaulted Abernathy with Dogmeat and was successful. My next vassal assault was Sanctuary with Danse and everything eventually worked-out.
  2. After taking-out the 8 Gunners at Sanctuary (vassal assault), received the message regarding the successful assault and about 10 seconds later all the settlers started shooting at me and BoS. Fortunately, I saved the game before the 10 seconds mark, so reloaded and fast traveled to/from Red Rocket and everything was fine.

Today I had a totally strange bug. I sent the faction guards back to their outpost while leaving settler guards in my Sanctuary settlement to test out if the settler guards will leave their settler jobs too. And yes, they left too. While I was doing the Big Dig quest in Goodneighbor as I got the message that Sanctuary was conquered by a hostile faction because no guards were there to protect. Okay. I finished Big Did and took a Vertibird to Red Rocket where my minutemen fort is. I started an assault on Sanctuary and all the Quincy 5 guys (Mama, Sturges, Marcy,...) turned against me. The only one who did not was Codsworth. I needed to roll back a save as Sanctuary was my settlement and turned off the option that enemies can take over my vassals.

Maybe it is my fault but I am trying to combine sim settlements with conqueror. all settlements started as level 1 and I control the vassals while they can upgrade. This means I need to take care of happiness. And this is where the guards leaving their plots bothers me most because happiness prevents my vassals from upgrading. I love the Conqueror idea but at the moment the mod is a bit buggy.

Maybe Kinggath could solve this by giving guards the defense bonus instead of plots. This would mean you just send a guard to a vassal settlement and he counts there as defense bonus. He automatically moves to the defense plot but no matter if he stands there or leaves the plot, the defense bonus is there as long as the guard does not leave the settlement and as long as he is marked as a guard and not worker or warrior
