Strange event in Concord.

I have been playing chapter 2 for about a week and I'm currently on the Commonwealth Rising quest. While looking through the list of quests on this site I noticed that there were quite a few in Concord that I hadn't done, starting after Branigan's Bounty.

I travelled to Concord and sought out the place where Branigan was supposed to be to start Branigan's Brahmin Breeding, but as I approached, I was teleported back to the main street and the chapter 1 quest, Well, Well, Well, began. I got the notification to listen to Jake on the radio and when I went to the hardware store Jake was there talking to Father Edmund Callum!
Anyway, I did Well, Well, Well, despite already completing it during Chapter 1, and now Jake and the Comm Hub are at the hardware store, and I'm supposed to wait for Jake to contact me about repairing the Comm Hub. After completing Well, Well, Well I found Branigan in the house with Bobby the Ranch Hand and Craig the Other One and was able to start Branigan's Brahmin Breeding, so it looks as though I can still progress through this arc.

I haven't returned to GNN HQ to see if Jake and the Comm Hub are there as well, as I'm afraid it'll break the game even more.

I must add that the quests that are repeating aren't reappearing in my quest log and are still showing as completed.

Has anyone had a similar experience and is there a way to fix it? I'm really enjoying the whole story, but I don't fancy replaying it all again so soon after making it almost to the end of Chapter 2.

exact same happened to me, but before i started martial law quest. the loading screen threw me and the cinematic. thought i recognised the quest strange how it didnt appear in pip boy. just on screen instructions. concerning generator etc... lol
 
So I thought I'd try moving Jake to GNN HQ using the moveto player console command to see if being there would reset his behaviour. While I can get him there and talk to him; department report, suggestions etc, as soon as I stop interacting with him he walks out of the building and back to Concord.

I'm going to see if progressing any other Chapter 2 quests helps but I've already completed the Nightingale quests, run into a problem starting the CPD quest Catastrophe Prevention Drive, run into a problem with the quest Collect Gunner Scalps that won't complete despite turning in over 30 scalps, run into a problem completing Branigan's Brahmin Breeding; it won't progress to the grand opening no matter how much time passes and the quest Commonwealth Rising won't progress passed "Use Supply Agreements in HQ and Power Transfer plots in settlements to increase settlement provided surplus power" as the /1000 number doesn't seem to increase, so my options are pretty limited unfortunately.

same happened to me here...i think its the latest version of the update causing this? not too sure...
i already finished well well well long time ago and somehow when i walk past the concord just now the cut scene of pastor and Jake talking appeared...im at the end of the chapter 2 where Jake supose to be in HQ...now my HQ enginner department cant function cuz Jake is stuck in Concord with the Comhub and idk how to fix this...
 
I have just had something similar happen, and am aware of the bug reporting process, so thought I would add my case here instead of starting a new one:

In the middle of Dark Horizons, having got the gunners outside the shop to leave, as I walk towards the tunnel entrance round the back, I am teleported to the end of the road for a cut scene. Going back towards the tunnel entrance, down the tunnels and completing Dark Horizons and coming back to the shop, Jake is standing outside with the empty Com Hub crate and starts the dialogue from Well Well Well.

I have tried this a couple of times now, reloading from during Runners and Gunners, and the same thing happens each time. I have not managed to find a fix for this, any suggestions? Can I just ignore Jake and when the next quest starts, it will clear the com hub and crate away?

Same thing here. I was just walking through Concord (close to a maintenance underground door) when somehow "Well, Well, Well" was retriggered and even after I finished that (again) the hardware store was stuck on its former state. Jake is back in Concord and does not go back to the GNN, so I cannot finish the quests where I am supposed to build more living quarters in order to move people to the HQ. Guess I have to wait for another update?

Update after some experimenting: I've gone back to a save point before this happened, and for a few game days I continued to build living quarters and recruit new staff. I did not visit Concord. However after some time I went back to GNN to find most of what I had build gone and all max values set to 0. I have 8 settlers (and all key characters) at GNN but can't do anything but clean up. So I'm afraid there's a bigger problem that has nothing to do with Concord. Maybe that's helpful information for the devs.

Tested a few other things, like 1) going off and doing all of the CPD quests then attempting to get into the tunnels below Concord again, did not work, still plays the cutscene when you approach the hatch, 2) sneaking over the roofs to see if I could drop onto the hatch, no good, it triggers the cutscene. 3) Running really fast and activating the hatch before the cutscene can kick in, that one got me into the tunnels but then the music played and the notification to listen to Jake's private frequency popped up, but it did not move me to the end of the street, is that progress? Going back above ground added a new oddity though - I thought you might enjoy this:

Old Jake just stands there drinking his coffee and talking to the priest, thanking him for helping with the crate, over and over again. New Jake took no interest in Old Jake.
 
I tested the other two entrances to the tunnels, same thing. I used the console command to move to the civic access and exiting back to Concord triggers the Well Well Well cut scene. So, I reloaded, coc'ed to the tunnels, completed the quest and then coc'ed back to Concord. The quest has now finished and there is only one Jake (and no Comm hub or crate). Maybe that will fix it?
