Since the player has the option of giving the Evacuation Warning in the attack on the Institute (depending on the Player's Interpretation) and considering that some scientists were clearly resentful towards the fact of the Father and the Player's relationship, such as Ayo, a An interesting idea to focus on an arc of missions would be to make some clashes occur between a new 'Institute' post-destruction of the original, commanded by surviving scientists but still focused on their god complex desires. And as a consequence of their actions, kidnappings of settlers in Sims camps and tactical attacks throughout the community.
And as a countermeasure, the HQ is forced to present as a countermeasure the use of possible robotic technology, allied to the Railroad agents, since they are well aware of the Institute's operating style.

Well, in my plays I always blow up the Institute and sometimes take down the Brotherhood of Steel Zeppelin.

I only ended up with the Institute once, but I found the ending very sweet and without any emotion.

I think this decision depends a lot on the player's RP.

This sounds like a neat idea.
If its is something you want then you should be the one to make it.
It sounds like this might make an ideal faction for the conqueror updates if they show up in chapter 3.

Generally I blow up the institute and also go to war with the brotherhood normally I don’t mean to but nearly every game they crash a vertabird on me when I’m out walking around or they crash on into a settlement or get in the way when I’m running around and playing and get shot. Plus fighting with the brotherhood is super fun.

Stay tuned for Chapter 3...

what kind of monster blows up the institute?
It could work with some dialogue changes in an Institute run - instead of a "new Institute" of survivors from the Institute's destruction, a rogue Institute faction organized from elements of the Institute that remain resentful, hostile and unwilling to work for their supposed new Director.
