Basically, during the quest, Jake when Jake moves to construct the defense plot type, the game will change his outfit into a generic guard uniform. It even adds his blue helmet to your inventory. He doesn't change back to normal clothes either. Is there a reason for this? Look for possible solutions

In the mod's settings holotape/MCM, there's an option called something like "Auto-equip Settlers", is that switched on?
I can't think of any other reason his outfit would change like that, but I don't recall anyone else ever mentioning it...

Tried turning it off and it didn't fix it. Got a popup on screen when it happened that said "militia: 1"

Hm, I've never even seen a popup that said anything like that.
Are you running any other mods that look like they MIGHT even come close to affecting that? Anything to do with vanilla guard posts, etc...

I'm running horizon. Think that effects settlements
Ah, yeah, I seem to recall seeing a lot of people having various issues that all traced back to also running Horizon, and from what I understood at the time it was breaking even more than it looked like it was (as in, underlying stuff SS2 relies on to work at all). Last I remember someone was making a "compatibility patch" for it but that was months ago and I never heard any more.

That's really unfortunate. From what I've seen the mod has worked fine up untill this point. Guess I would have to start a new playthrough, or try to uninstall and hope for the best
