Placing Containers

I'm using a city plan from one of the contest winners and after starting there plan I placed a container to throw some stuff in it. afterward I needed to refresh the city and it refreshed the container I placed. the Items were put in the workbench so I didn't lose them but one of Kinggath's video's I watched said nothing I placed would be effected. I would just like to know how this works because I plan to build a player home to store my stuff and don't want to be unable to refresh city if it needs it.
 
Containers are treated differently than all other workshop items and there is no way to record what's inside them so everything gets put in the workshop during a refresh.
 
In my experience, if you build a structure yourself and put containers in there any city plan will not touch them. As I understand it, it's because the plan has no idea it's there. That being said, I have never put containers inside a plan structure, so YMMV if you go that route.
