What ive noticed after starting a new load order, the more mods you have with scripts running at the beginning the more likely for Start Me Up to have issues. Usual culprits are weapon mods from my experience. Also never forget to look for compatibility patches.
yea before i attacked the molerats the game saved fine, after i started attacking them the game would hang on saving or when exiting the cave.
I will most likely make a minimum mods instance on mo2 so i can play Conqueror at some point.

Without Sim Settlements my game runs fine, i already had a 2 days playthrough with the same load order and never had issues until i wanted to play with SS and Conqueror today.

I had to go walk the dog minutes after i left the Vault, the settlements still got build so assume the scripts can pause and continue when you play again.
Got a similar issue very early on my first base which was Starlight Drive in.
Do you have any mods that edit NPC behavior, like NPC's Travel or More Enemies or any other Quest mods?
If i might add that for some reason my gang members use lines from the Nuka World raider gangs. For example they mention the gauntlent and how cool i am for doing it and stuff like that while in reality i havent visited Nuka World yet.
People that play quest mods like that usually tend to also have other quest mods like Tales from the Commonwealth, Fusion City, Oar, Project Valkyrie etc. Maybe major conflicts happen with those kind of mods since im sure they may touch similar things.
In my case i got a quest to get stuck...
Same issue here, only scrapping mod i have is kor scavenger(if its related). I checked with fo4edit my mods for conflicts but theres nothing wrong with sim settlements or the related mods.
