The Workshop+ update from a few days ago adds snaps to the bottom of the layer handles and the blueprint handle.
There are floor snaps available in the WRK, and also (shameless plug) in my Whisper's Extra Pieces and Snaps mod.

You might want to try turning off the WS+ autosave feature.
Personal theory: your game has a bit of script-lag going on and when the save is complete and you go back into workshop mode - the “turn off layer” functions are triggering after entering WS mode and turning it off.
I have never un-claimed a settlement, nor lost a settlement due to unhappiness.

That said, I believe (tm) that they are able to be re-claimed via a new radiant quest at a later time. Perhaps @RayBo has some info on this mechanic?
I forgot, there's also options to hide items (to get them out of the way while building) and re-show hidden items. Items will re-show upon leaving workshop mode.

It’s likely because the undo function is generally used to undo a move. It was probably never designed for the equivalent of undoing what is effectively a delete (which is what the OP is describing). It’s probably not something which has been tested.
