I Seem to have some type of phantom work location that I cannot assign, track or find.
Check My settlement says Work found is 2 and I only have 1 scavenge station and everything else is a SS plot.

Edit: Found the TS files here: "C:\Users\gaxga\AppData\Local\ModOrganizer\NewName\overwrite\F4SE\Plugins\TransferSettlements\blueprints\1"

I am using MO2 for the first time and have been running into directory location issues and for the most part have figure those issues out, but now.....

I am having an issue with transferSettlments and Mod Organizer 2.
The folder "C:\Program Files (x86)\Steam\steamapps\common\Fallout 4\Data\F4SE\Plugins\TransferSettlements\Blueprints" is not available, it was never created.

The folder that it looks like MO2 is using is "C:\Users\gaxga\AppData\Local\ModOrganizer\NewName\mods\Transfer Settlements - Shareable Settlement Blueprints\F4SE\Plugins\TransferSettlements\blueprints"
But it is empty.

So I created the top directory ran transfer Settlements again and both directories are still empty.
I made sure that the fallout4custom.ini in my "C:\Users\gaxga\AppData\Local\ModOrganizer\NewName\profiles\Build" folder had the required TS settings in it.

I had problems with the the new workshop transfer leaving things out of my foundation build, so i decided to do the "simple" way.

I'm not sure what to do next.

@MadGax - Anything MO2 Does not know about it puts in the overwrite directory. You either have to manually move it out of the overwrite directory to the TS mod or setup a blank mod called "TS Output" and copy the contents of the overwrite directory to that mod and activate so that the file system can see it.
