Good question, I was fairly certain of how it worked, but went into game to test it, as I've not seen it set down anywhere. After a couple of tests I feel that I have confirmed that the bonuses stay in place, but more it seems down to the fact that they can be assigned to a plot and desk at the same time. I don't know if this is intended or not, as I do remember various times in the past where other settlers had been assigned to work plots but also showed as being assigned to work item.Will this then preserve the leader bonuses?
I've only noticed this from time to time as the leaders took their employment in their own hands and wandered off to other jobs.

Leader Bonuses most def apply to the settlement even when the leader is working a plot or not assigned to the desk.
It's a little bit of love for us poor schleps who don't use city plans. I take advantage of this as often as I can in my self-built settlements.
How this works with or effects the city plans I can't say.
It's a quirk that I've never bothered to correct because likely the cure will end up causing random unassignment from the leadership role -
