About the addons, I have them updated. I knew the problem of Industrial City with the menu after version 2.0.0 but I have the version that already solves it.
Ok, it may have been a fluke with the way the upgrade code works in Sim Settlements. I have some code in place to try and prevent this.
For now, try this:
1. Download this file: https://drive.google.com/open?id=0BwXfNfbTDpFcX3h0VmJLeF9OQWc
2. Go to your Fallout 4/Data folder, if you have a scripts folder, open it, otherwise create it.
3. Inside your scripts folder, create a folder called KGHelpers, and stick that file you downloaded into it.
4. Load your game and run this console command: cqf kgSIM_SMMSupport InstallMenus
If that works, save and exit your game, and delete the file I sent you. Otherwise, can you upload your save to a dropbox and link it here?
Since you are quite an expert, before exiting I noticed one issue that some people were talking about some time ago (and I think it is fault of game engine, not SS): the settlers are counted two times by the system so the parameters are completely crazy and the happiness drops. You are free to check it at Starlight if you want, I noticed that problem.
Uninstall Settlement Menu Manager, load your game. Sim Settlements will give you a warning, hit OK to dismiss it and then save again. Now re-install Settlement Menu Manager.
