If you finish off the faction story lines
Do you mean by killing off half the factions, the way Bethy originally fed that to us, those meanies? I've stumbled into the ways to keep them all alive. But I think I'll follow your advice.

Yeah, Beth vanilla. I haven't really played too many mods that change vanilla faction quests.
It just makes for such an epic battle with all of the factions there. Mayhem!

I haven't found a way to save the eggheads other than to use a mod - or just not finish the Institute-based questlines. If SS2 makes it possible to save them... well, that's a good question. Without spoiling anything, does it? And does it require abandoning those vanilla quests at some point, or does it essentially erase them?
 
SS2 doesn't change vanilla quests. I usually just don't progress the faction quests to the point where you have to chose a side.
